The short answer
Make the crate a good place. Feed meals in it, toss treats in, and start with the door open. Build up to short closed-door stays while you're home before leaving your puppy alone. Never use the crate as punishment.

Brief fussing is normal. Take them out to toilet if needed, and slow down the training if the crying keeps going.
